Stripe and Shopify integration
Finbryn connects Stripe and Shopify settlement data into Xero or QuickBooks Online for EU businesses, so processing fees, refunds and payouts are visible instead of buried inside one deposit line. VAT collected through Shopify is reviewed against what actually posts to the books, across every rate an EU business charges.

One deposit line, several VAT rates behind it
A Stripe or Shopify payout to an EU business's bank account is a net figure after fees, refunds and any reserve Stripe or Shopify holds back. Recording that figure as a single deposit understates revenue for the period and buries the VAT that was actually collected on the underlying sales, which becomes a real problem the day someone has to reconstruct that number for an OSS return.
What we connect and configure
- Stripe and Shopify accounts connected to Xero or QuickBooks Online
- Chart of accounts mapped for gross sales, processing fees, refunds and chargebacks, kept apart from VAT collected
- Daily or weekly payouts reconciled against processor statements rather than the bank feed alone
- VAT collected through Shopify reviewed against the rate that actually applied to each sale, by member state
- Historical settlements imported and tied out during onboarding so the first month's reports are not built on a guess
Why the split matters more once a seller crosses a threshold
An EU business selling into more than one member state can stay under the EUR 10,000 aggregate cross-border threshold and leave VAT due at home, or cross it and owe VAT at the rate of each customer's own country. Either way, the split between gross sales, fees and VAT has to be visible in the books before anyone can tell which situation applies, which is the entire point of reconciling the payout rather than recording it whole.
Preparation, not the filing itself
We reconcile the payout and map the VAT collected against the right rate. Filing the resulting VAT or OSS return, or advising on which scheme a business should register under, sits with the business's own registration or a credentialed local partner, not with Finbryn.
Questions
Frequently asked questions: Stripe and Shopify integration
Should a Stripe or Shopify payout be recorded as one deposit?
No. A single deposit line hides fees, refunds and the VAT actually collected on the underlying sales, which understates revenue for the period.
How does the EUR 10,000 threshold affect where our VAT is due?
Below EUR 10,000 in aggregate annual cross-border B2C sales, VAT can stay due in your home member state. Above it, VAT is generally due at the rate of each customer's own country.
Can you clear a backlog of unreconciled Stripe or Shopify settlements?
Yes. That is a common starting point alongside a catch-up bookkeeping engagement, tying historical settlements out during onboarding rather than starting fresh and leaving the backlog unresolved.
Does the integration separate Stripe processing fees from what the customer actually paid?
Yes, gross sale amount, processing fee and net deposit are each posted as separate lines, so your profit and loss shows revenue and fees separately rather than one blended deposit figure hiding both. We confirm the mapping is correct before the first live period is reconciled.
Should Stripe payouts be recorded as one deposit or broken out?
Broken out. A single deposit line hides fees and refunds, which understates expenses and overstates net revenue for the period.
Do you handle Shopify Payments as well as Stripe directly?
Yes, both route through the same reconciliation process once connected.
What software works with stripe and Shopify integration?
Stripe and Shopify integration runs inside Stripe or Shopify, whichever you already use. If you are not yet set up in either, we can configure a file in your name so you keep ownership of it once the engagement is under way.
How do we get started with stripe and Shopify integration?
Getting started with stripe and Shopify integration begins with a short review of your current records and software access. Once that is done we confirm scope and timing in writing, and ongoing work begins on the schedule agreed with you.
